How do product subfolder respond to library updates

We're working our way to moving into the foundation library and we're trying to separate the original library products from any ones we would modify to our own needs. I know there are many ways to do this, but the way we're looking at is to create 2 folders under the Products folder, one with our products and the other with all the original MV products. We would then need to move all the MV product folders and products into the MV Originals subfolder. This would create a folder layer between the Products main folder and all the current subfolders. My question is, would this create issues when doing library updates? Would all the folders get moved out, or would duplicate folders and products be made since the original ones are a second layer deep, or would everything get updated in the new structure. Again, I know there are other ways to organize this, but does anyone have any ideas if this particular set up would work?
