Part Coordinate // Machine Point

Hi,

In the past, I have been ignoring this issue and just play with numbers until I get it right. Now I want to get into this and find out  I am very confused with the coordinate system, especially Machine Point. See below as an example. My part size is 12" x 6". Starting point of machining is 5" from left and 2" from bottom. My base point is set #2.  My machine point is set to #4.
What's the coordinate of the point on the part should be ?  Shouldn't it be (5,-4)?  But it is (5,4) in MV. Can some one explain this to me? I guess there is something to do with the rotation of X axis? What if i set the machine point to #2, what's the coordinate of the point should be?
