SawTeq moves sequenced parts

We are currently having a massive problem where out SawTeq B300 will "re-arrange" sequences imported from Microvellum. The Microvellum saw report will show the parts laid out exactly as intended but when imported to the saw software the sequence will (*not always*) be modified. This is a big problem since the sequences need to be in the exact positions . This has been working fairly well for the last couple of months but recently it seems to be modifying every sequenced saw pattern. Does anyone know what is going on here? Has anyone dealt with a similar issue? 
We do have the perfect graining codes set correctly.
I guess I should say I have tried multiple Microvellum versions, the beta sawing and the legacy sawing. All will end up with similar problems.
